Apparently I was wrong about my theory. I tried two things:
First I did some editing with my shortcut to UruExplorer on my desktop:

Yet it still intermittently minimizes, so I tried downloading the offline KI from the UAM this time, yet still that didn't work either...
I wonder if this issue had something to do with the import KI function which corrupted my vault a while ago, but since I backed up my SAV files before that happened, that shouldn't be an issue could it?
Does anyone have any ideas how this kind of thing could happen?

You need to set the game resolution to that of your monitor,
eg I have a 1400 x 900 LCD and I have to select the closest in Uru and most other games as well.
Other thing I have done is double click the title bar to maximize it

You mean from the Uru Setup? My screen is 1280x800 (Widescreen) and the closest option I have is 1024x860 (Fullscreen) I believe.
Yeah, I've tried doubleclicking the title bar whenever it does minimize when it starts, but it will sometimes minimize again and again making it unopenable.

You installed your TPots in in the folder "program files".
Your screenshot looks like you work under Win Vista. Is that correct? Then you need to MOVE the complete folder "Uru Ages beyond Myst" into the folder "C:\Users\%Your Username%\Saved games".
Running URU in the program files folder with the addons like ULM, offlineKI, Drizzle and other things causes problems, when you use WinVista.
And you made a shortcut to the UruExplorer.exe, not to the UruSetup.exe.
Delete the shortcut and make a shortcut from the "UruSetup.exe" which is in your TPots folder.
Then run URU again.

1024x768, my bad, I was trying to remember it off the top of my head.
As for moving the Uru folder out of the program files, is it just a matter of moving that folder, or do I have to move anything else as well?

You have to move the whole Uru folder - which of course also moves everything which is in there (the whole Uru installation and all of the files belonging to it)

By the way, just out of curiosity...why does Vista make Uru act wierd?

It's called roaming, there should be a bunch of information about it in the web...
Basically, because in Vista you are just a restricted user (which prevents programs you start from doing things you don't want) which can not write to the Program Files directory. However, many old applications need that, so MS implemented that roaming and "emulates" the Program Files directory for that app. It can write there, but it is not actually the Program Files directory, it gets redirected somewhere else. So Drizzle sees another Program Files directory than Uru - Drizzle writes data there, but Uru doesn't see it.

Ok, I moved the entire Uru folder to C:\Users\Jamey\Saved Games\, made a shortcut to UruSetup rather than Uruexplorer...and yet it is still minimizing X_X
One thing I did notice about my Uru folder is that I have 2 UruExplorers:

(I had to install Uru: Ages Beyond Myst, then TPOTS expanision pack which came with To D'ni content)
Could it be that I've been using the wrong launcher? But if I am, why is the problem occurring now and not a long time ago?
Another thing to note is that "Uru" when launched, takes me to the screen where it says, play Uru TPOTS, but when I click on that, it does not work...
And are you all sure there is nothing in the GUI, Clothing, or Python files that would cause this? Because those are the first things Uru loads before Relto, and it's that place where I minimize.
I also found this issue comes up when I minimize Uru myself from fullscreen (I never play in windowed mode), it's hard to get it back maximized (it will re-minimize most of the time)
If this has nothing to do with the minimization problem, I'm out of ideas
