Boxes will pop up. Look for the one that says Python: and in that box you'll see a little button that looks like a note. Click on it. This tells Blender to reevaluate the script files.
This has always puzzled me. I use Blender 2.45 and I have never been able to locate File Paths. And believe me, I have searched and searched. Is the Preferences Panel the menu that opens with the exclamation mark?
What I ended up doing is this: I open the Scripts Window and then Update Menus. And that seems to work...
